I have a Sennheiser ME-66 that I mount on camera (a Sony Z1) running
into input one. Would another ME-66 be a good match to put on a boom
pole for the 2nd track? Would another mic be better? Is there a good
alternative that'd be cheaper than the Sennheiser?

I think the ME-66 is a great way to have a decent boom mic on a buget.
A more recent entry worth considering would the Rode series, which
seems to sound at least as good and is even less expensive. Whowever,
there is some advantage to having duplicate microphones in your kit,
which is in favor of the second ME-66. A cost step up that is still
less expensive than the top picks would be the Sanken CS-1. It could be
mounted on your camer or on the boom, whichever you decide is the
better choice at the time.

The ME-66 is what I consider to be an entry level mic. We all have to
start somewhere, and it's a common choice because of its flexible
powering, interchangeable capsules, and nearly indestructible build.

But it's too long for a camera mic, and can be seen in a wide shot
unless it's mounted half behind the donut clamp, which defeats the polar
pattern and picks up camera noise. since the Z1 has phantom power
available, you don't need an internally powered mic.

The best choice is the Sanken CS-1, an exceptional short shotgun, at a
bit of a higher price. The Audio Technica 4073A is also a reasonable
choice, but for the same $$, I'd go CS1. A radically different mic I
like is the Audix M1290S
(http://atscomms.com/Sales/Products/Mics/Audix/audix.html), a very thin,
light weight shotgun mic, lower priced, that competes well for sound
quality & directionality. It will require a mounting adapter for the
camera that we can supply. I've used this mic on cameras as well as boom
poles.
